Flash Eff Effects Distorted in IE

We used FLASHeff on one of our projects a couple years ago and just recently came across this issue:
Reference site: [www.wnycollegeconnection.com]

Originally this sites subnavigation was horizontal and sat directly underneath the main menu, never going behind the flash piece. Since then it has been updated to a vertical drop-down which would fall behind the flash piece until we set the WMODE to opaque or transparent. Once we do this the distortion shows up during every transition (reference screenshot: [imgur.com]). This is only an issue in Internet Explorer (screenshot is IE11).

If anyone could shed any light onto the problem that would be awesome! We've played with various parameters in the flash object, but to no avail. If we remove the WMODE the problem goes away, but we have to include it in order to get the subnav's to sit on top!

Can you please open a ticket regarding this matter from here [www.jumpeyecomponents.com] so that one of my colleagues can take a closer look?
